Different people have posted year-end charts with different numbers of positions, ranging from 50 to 256. Counting more positions per chart would increase the point totals in the end, allowing me to expand the final product to more positions, but at the same time it would put those who posted fewer positions at a slight disadvantage.

In the sprit of Casey Kasem's year-end countdowns, I vote 100. Edit to make clear that I do understand the question: If Casey Kasem were submitting his chart to a pool of charts, he would only want the top 100 counted.

I think 100 will be fine. We have about 12-15 year-end charts here, so counting 100 per chart will easily be enough to make the combined chart 150 positions or so.

I think 100 is sufficient, but in any case, should we use my Top 100 singles or the top 100 from my 256?

I was going to say it'd make more sense to just go with Nick's top 100 singles rather than to take it all the way to 256 loaded with album cuts nobody else has. That'd make any argument to actually take it down to 256 totally meaningless.
So as much as I'd hate to concede my 101-120 (let alone all the way down to 184), 100 will do.
